in an auto, 100kph, you will quickly find it gets VERY annoying.. untill your brain totally turns of from that frequency sound I guess.
I6's are prone to drone anyhow.. add the characteristics of an auto and remove the resonator and its going to sound crap IMHO. Each to their own but I wouldnt do it.

It will have a Cat (that will sit closest to the engine), then a Muffler (mid way) then the resonator (right at the back). This is the normal AU setup. If you have a Cat, 2 mufflers and a resonator then get rid of one of the mufflers.

One of the ones in the middle. Pick one. It doesn't matter. Maybe the smaller one? Or maybe the bigger one?

Thats the stock VCT factory layout. Didnt you just say that you got it replaced with 2.5"? The factory layout is 2" and I've never heard of the same layout being created in 2.5" aftermarket. Is yours aftermarket?

ok, before the resonator at the back of the car do the 2 pipes rejoin as one or do they both go into the resonator and then come out as twin pipes?

The "muffler" right at the back is a resonator. Ok, so the pipes join back to 1 before the resonator. Whats the join look like? Is it a straight connection or does it have the appearence of a "H" shape where one is blocked off and there is a crossover join between them?
